I think skill quests are great. But Anet was trying to make it so you had more "freedom" of the build you were playing, so they introduced money rewards and no immediate skill quests (aside from pre-searing).
IMO the best solution is to make quests give rewards (ex. an Imperial Commendation), but allow those to be exchanged for skills. So you do a quest, get 2 Commendations (instead of 2 specific skills) which you can turn in for 2 skills of your choice. The commendations for Nightfall shouldn't be tradeable for salvage kits and the like, though.
The only problem I see is that they could sell for 800g and could make quest farmers who dont want the skills to become "rich", but its not such a big problem.

Or perhaps 2 commendations for one skill, seeing that in your idea you can choose whichever skills you want. Perhaps even more commendations o.o

I know I've said this about a lot of things, but -
the revised skills system was my single favourite thing about Factions
- and I'll be very disappointed if they change it back again.
You see, when I started playing Prophecies, I had a cool idea for a character.
"Self, you know what would be very cool? How about playing a hydromancer?"
"That sounds great, self! Let's do that!"
For those of you who've never played an elementalist through Prophecies, the punchline is that it is not physically possible to do anything of the sort for 2/3rds of the game. Skill quests feed you stock fire spells, and if you want to play anything else you'll have to pull out some damage skills from your secondary, since there's nothing to buy at the skill trainers. I had to complement my two-water-spells hydromancer with Illusion-based degen for a long time.
A sader, more sober man, I decided to plan out my second character.
"Self, let's play a warrior. I hear they're easy to run through with!"
"Sounds good, self! For some variety, let's make a hammer warrior!"
...you get the idea.

Skill quests make no sense if you REALLY stop to think about it.
The Factions quest rewards were better than the Prophecies rewards, you got skillpoints and money and you could get whatever skills you wanted/needed instead of getting all sorts of useless skills.
People keep thinking they are missing out on the number of skills they get in Factions compared to Prohecies and they are NOT - it's just another myth.

Actually I found myself being unable to get many skills in Factions because I actually had to pay for them. In Prophecies, I didn't buy many skills; if there was a quest for them I did it. Thus, I had a wider variety of skills.
In Factions, however, I had to purchase skills from the skill trader; there were no real skill quests. By that I mean quests where skills are listen in the "reward" area. The ones listed on Guild Wiki are:
1. The skills given to you by Instructor Ng during Orientation.
2. The skills given by secondary profession quests.
3. The skills given by the Insignia quests.
4. The skills given when you change your secondary profession via Senji.
These aren't listed in the reward area for the quests.
There are no other skill quests in Factions. Thus, I was forced to buy my skills, and found myself extremely limited, as I couldn't afford many. I got maybe 250 gold for a quest reward, whereas in Prophecies that would amount to one or two skills. In other words, 1 or 2k. I could only run maybe two different builds, compared to the five or six from Prophecies.
As far as I'm concerned, put in the skill quests but keep the variety of skills available at traders. This means those that don't have money to buy skills will still get them, but those who would rather pay than do a quest can get them too.
