Yes, talk to the same NPC of the opposing Faction.

There are ambassadors in House and Cavalon that will allow the guild to change. You must not be in an alliance with the opposing faction however. I believe it costs 1k to change.

If I'm correct, when you switch Factions, you start out with 5k of that Faction's Faction.
