What are some benefits and issues of joining either side?

If you mean for you personally, you can be both sides. If you mean your alliance, it's really a matter of opinion. Just their culture and armor style, pick which you like.

Well, you'll get flamed by the other side no matter which faction you pick. 
I prefer the land and the forest, so I, along with my guild and alliance are Kurzick. If you prefer waterlike landscape, you should take up with the Luxon. Although you can do quests and missions on both sides of the map.
The only real difference that I can think of is the current pricing of amber (Kurzick) and jadeite (Luxon) that you get when you turn in your faction to a Faction Awards NPC. Amber is currently about 20% more in value.

Unless you're in a faction-farming guild, it really doesn't matter. I switch sides regularly. Of course, no AB.

Judging by the way your post was worded, it appears you want to choose a particular side. If you are in a guild, most likely they have already chosen Luxon or Kurzic. I know my guild picked a side well before Factions was released. Ask one of your guild officers or the leader which side they've picked.
If you're not in a guild the only real reason to choose a side would be from a role-playing point of view. By the time you've reached the part of the game when you need to decide, (from a role-playing aspect) you will have read enough in-game dialog to make a decision.
