Try uninstalling the game (or if that won't work, simply delete the folder) and re-install Guild Wars, using the downloadable game client. Will take you some time, but you won't need the CD's with this, hereby assuming your second disk is broken or something. After the installation of the client, you can set up your account with the key that came with your game.

Are other things running OK?
Even if you can still run Guild Wars, odd noises are not very good from a computer. That is not a Guild Wars issue and is a local computer issue (that it occurred while installing Guild Wars is just a coincidence). You really need to try and track down the odd noise if you can - there are not that many moving parts and all are vitally important to long term operation.
At the very least I would highly suggest making good backups as you are more than likely heading for a bad failure.
