If I were to buy CE and add it to my account that already has normal Nightfall, will I still get two extra character slots?

No, just the CE stuff (glowing hands, dancers, disco balls, whatever).

It really depends on the CE you buy. If you own Nightfall and add the CE for Factions or Prophecies, then yes, you'll get 2 additional character slots. however if you own Nightfall and add the CE for Nightfall, you'll just get the /dancenew dance for your Paragons and Dervishes
