if you upgrade hero's armor would i lose all runes that i attached to old armor or will it carry oveR?

I think it carries over.

you mean like a mysterious piece or something?
They should keep the runes.
also be aware that you can salvage runes/insignias from heros without any chance of losing them, if you dont want to risk it.
