These are my suggestions.
Think of the current problems within the GvG ladder. Gimmicks, imbalanced maps \ skills, and randomness are a few things that should come to mind to any top level player. The release of these automated tournies are supposedly going to eliminate all of the problems with gvg ; get real. There will still be randomness involved within skills and maps (if they aren't random by then). People will still lose because of their inability to predict their random opponents' skills.
On to my suggestion.
Within these Automated Tournaments should be other tournaments set aside. You can call then "Fun Tournaments". These Fun Tournaments will be true tests of player skill. One example could be prophecies only GvG. You can only bring prophecies skills, guild halls, and professions. Mm wouldn't it be nice to GvG without nightfall? Another example could be set skill \ hall \ armour \ everything gvg. You are given the details 3 days or so before the tournaments, so instead of deciding skills \ halls, you decide your strategies and build assignments.
There are tons of options branching off from this main idea.

If you lose because you couldn't predict what build your opponent was running, then you fail at Guildwars. If you're good enough you can always win.
If you implement too many forms of GvG, you will hardly find opponents for them.
Besides, since when is prophecies only a true test of player skill? Prophecies only got bored the second Gale and Boon prot got nerfed.
