I don't have a lot of experience with GW, so I'm wondering if this is expected behaviour. I did the Fort Ranik mission where you had to kill the boss and a couple of his adds at the end of the mission. I killed the boss first, and noticed that he dropped a bunch of stuff. I continued to kill his adds. Unfortunately, as soon as all 3 were dead, it went to the cut scene and I was deposited back at the base - with no loot. Is this normal for a GW mission? Am I supposed to loot while under attack if I want the loot?

Well, that's the problem I am describing above. I saw the loot glowing, therefore it was my loot (I only had henchmen, no other players, and the henchmen loot is not visible to me). However, I was NOT given the option to pick it up because the cut scene came immediately after they died. Nor was I given the option to collect later.
From what is posted above, it appears to me that this is not the way it is supposed to work.

After a mission, there should be a loot container window when you next gain control of the game in the next outpost, holding all the drops that were still assigned to you at the time the mission ended. This never fails for me; sometimes I even get lazy close to the end of missions, not picking up loot because I know I'll have it presented to me later.
That's what I expected (i.e. a loot collection window)... It did appear on another mission, but not after this one. I kept waiting for it but nothing happened. But I have had some odd glitches lately too - really weird graphics things, so I'm trying to see how much is glitches and how much is just my own lack of knowledge of the game. Thanks for your help.

It was at the very end of the mission, so it should have reserved whatever for me. But I can run the mission again and see what it drops. I wasn't paying attention, but someone sitting next to me watching said there was a bunch of stuff, they thought there was at least one non-white item, but they could have been wrong... i'm not sure if it was gold. But it helps to know what to expect.

You will get messages in your chat window saying XXX monster dropped XXX item for XXX player.
White and blue magic items will show as plain green text. Purple and Gold item drops will have their item names in the corresponding color. So you can always check the chat window after a mission to see if you missed out on a drop and (to some degree) what kind of drop it was.
When a monster drops gold there is no text information, and, as already mentioned, unlike item drops you lose those if you don't pick them up yourself. But anyone can pick up gold and it is automatically divided among the party members.
There is a text message whenever anything is picked up and it says who picked up what. Generally, you have about 10 minutes to pick up an item before it is no longer reserved for you (if you leave the area voluntarily and others in your party stay behind, then it is immediately unreserved and becomes first come, first served.
Also, the Unclaimed Items window only works in missions (as far as I've seen anyway) and even then, only works if you complete the mission. If you leave early or fail you won't get any drop you didn't pick up before that point.

In the past, I have also experienced this. It happens when the loot drop is from the key character whose death completes the mission. You get no loot window and the drops are lost.
The most memorable occasion was with the Blacktide Den mission in NF. When I killed General Kahyet, she dropped a black dye, the cinematic ran and I was back in Sunspear Great Hall, minus the black dye.

It's good to know all that info about looting - you need a user's manual just to run a mission.
Well, you can tell them that it has nothing to do with video drivers or any other drivers. I check for driver updates weekly (something to do when I can't sleep), my directx is always up to date, etc.
This is definitely a glitch in the game. By the way, the Blacktide Den incident happened in November, so the problem has been there for a while. It's happened a few other times in other missions, but, as the drops were scrolls, I didn't take note of which missions.
