And because of the flaws in a hold-center HB fight where the other 3 shrines don't add pips, they changed it.

Who exactly said you had to pit a 3v3 battle of heroes at the center shrine while the two human "runners" run around capping shrines. Although each map has a certain flow to it, you can split up your heroes, (let him take center for now, who cares?) and take the other 3 shrines. Managing the other three shrines with four is a lot easier than trying to cap them all with just yourself. Besides, three pips beats two pips any day, and it's not always running around. Once you have the mercenary shrine, you can probably find a way to cap the center, once you've harassed his runner enough. But most likely, if he sees you've split up your heroes, he will probably do the same, and then it won't have become a 3v3 Hero Battle with human players running around. In this case, just outsmart him and prioritize your shrines.
Anyways, I agree with Skye Marin here (and in a lot of his other posts too
)
But I definitely would not try to revert to the old way where the center shrine is the only one worth morale pips. Even if you took out all the shrines, you'd just see the same 2 monk + 2 fire ele, (or other high dmg AI-exploiters).
