I have a question about the dye's:
Say I have "X" set of armor and 2 dye's (grey and brown).
Now I know that if I chose one of them, a new window will open, I'll see how it looks like and I'll be able to add the second dye to combine them.
BUT I want to know if I colored my set grey and then later on I'll color it brown, would it be considered as combination of dye's? or will the grey set become brown?

The grey becomes brown.

What you can do to mix dye's is to mix them before you apply them to the armor, ie combine your grey die with your brown. Applying one color over another on the armor does not constiute a combination.
