i picked up the GW:EN Prerelease bonus pack at my local Target and was wondering if i'd still get $5 off GW:EN in the in-game store. Or if that only applied from buying the Prerelease from the in-game store also.

I'm pretty sure you'd get the $5 off from the game from the ingame store if yo just add the key to your account. Not completely sure, but correct me if I'm wrong anyone.

You only get the "refund" if you buy at the same place, I'm pretty sure that goes for the online-shop as well.

It's 99 cents at the Targets across California. It had a $5 coupon for GWEN inside it, ONLY redeemable at Targets.

So either you pay $5 from the online store and get that off from the online GW store, or pay $1 Target and get $5 off at Target.

doesn't really make sense but then virtually ever promotion from the GW online store makes no sense

I'm pretty sure I saw Gaile say that purchases of the pre-order from the online store will reduce the final gwen price from the online store by $5 (so final price all together would be $5+$34.99 = $39.99). Here's what the Guildwars.com GW:EN FAQ had to say:

I suppose you could interpret that as pre-orders purchased anywhere can be used towards reducing the online purchase of the full GWEN, but I wouldn't count on it. More likely just muddy English skills, not unlike the confussion from the original description of the Bonus Mission Pack promotion.

If you already bought the key, there is no "wasting it" by using it on your account. You've already paid for it, so the only way you can waste the key now is by NOT using it. As for a way to test it, after you've entered the key, start buying the full version from the ingame store when it becomes available. Before you confirm your purchase at the "check out", check and see if the price is lower. If it is, hurray for you. If it isn't, cancel and use your $5 coupon at Target.

i mean waste as in me buying that key in the first place, since i plan on buying GW:EN online anyways for the bonus mission pack.

Based on what has been said so far you would pay 39.99 in the online store. The only way to get it for 34.99 would be to buy the prerelease bonus pack from the online store.
