It's no problem to skip Factions and go right for Nightfall.

Prophecies, Factions and Nightfall are all self-contained, stand-alone games. There are a few things near the end of Nightfall that you might understand better if you had already played Factions, but these are minor things that don't have any real impact on enjoyment of the game content.
So it's your call on whether you want to get Factions before or after Nightfall. The only thing you'd really need Factions for is access to the Assassin and Ritualist professions and for the Factions specific skills.

I personally liked having done Prophecies, Factions, Nightfall and GW:EN in order, but like the other posters have said, it doesn't need to be done in order by any means.

I would not skip Factions. I love playing the ritualist class, and without Factions you cannot play ritualists or assassins.
Also, many of the elite/regular skills in Factions are must-haves!
The armor is generally pretty weak looking in Factions, but they have some high level zones that are a ton of fun, and very challenging.
