If one's protecting a target and the other's healing the same target, it's not a bad thing, especially as under ideal circumstances you want the character with the highest armor to be the only party member under attack (this is called tanking, and although it's the ideal situation it doesn't often happen unless you have an experienced tank in your party). The protection prayers from one reduce the incoming damage, so the healer doesn't have to burn so much energy restoring lost health. Quite a few player monks carry a combination of healing and protection spells together in their build; protection prayers can serve as a degree of energy management.
Protection is really the monk's most powerful attribute line, in my opinion. The ability to reduce or negate incoming damage is far superior to the ability to patch up the wounded, especially in higher level areas where the monsters pack a very powerful punch and can do far more damage to you than straight healing can restore.

Monsters tend to target the weakest things they see. Quite often, that means they'll go for spirits early on in the battle if they're not placed in carefully chosen strategic locations.
The spirits that don't attack (Shelter, Union, Displacement and all the rest) tend to have very large areas of effect, so they can be summoned in places of relative safety once combat starts and the monsters have already chosen their targets.
