Dungeon chests are your best bet. They also drop rarely in UW/FoW (and elsewhere) but the chance of those drops is very low.

yeah, dungeons are probably best. ive gotten a few rubies/sapphires from farming HM old ascalon, from the stone elementals, but its incredibly rare. just throwing that out there incase youre not a dungeon person good luck farming!

Hulking Stone Elementals outside Sardelac Sanitarium in HM drop them (not that often)

I got a ruby in ToPK yesterday from a Terrorweb Dryder (again don't drop often)

Since you have Prophecies and EoTN, your best bet to get gems is to do the dungeons in EoTN, or farm enough money to buy them from the trader.

Edit: Didn't see that Kiragi mention the Elementals
