With the last few updates, which of the three do you think is best for a healing/prot hero in PvE now?
I've been considering changing one of my 3 necros to a second SS instead of N/Rt resto for better hex coverage to combat the heavy melee mobs running amock in Factions HM. Since I don't want to salvage runs on and off every time I want to change builds I'd like to know if N/Rts and N/Mo's still provide a significant advantage in PvE instead of Mo/x's.

SS necros for heroes are kind of bad. They don't spread it around as well as a human player. So odds are you could end up having them both cast it on the same monsters. Unfortunately ai needs work.
Kind of funny though, monster ai can chain stuff like giant's stomps but hero ai can't chain aegis or anything.

I usually used Mo's over N/Rt's but there was some update that made hero ai much better with weapon spells. Dunno how long it's been around, since anet is often too stupid/lazy to list everything on the website whenever there's a new update.
Heroes won't replace weapon spells anymore. That means N/rt's can use Weapon of warding without having to worry about it being replaced by Weapon of remedy or Spirit light weapon (which is now used properly). Heroes use Warding on any ally that's close to an enemy, which can be a good thing or bad thing depending on the situation.....either way though, they usually have the energy to spam it a little.
With the buff of Glimmer of light, it works pretty well on N/Mo's. at 12healing, the 94hp heal isn't too powerful, but it has a 1/4 cast, 1sec recharge, and with the ai's reflexes, they can be somewhat good with it. A big advantage of using an N/Mo is access to hex removal and Prot spirit, and they always have the energy to spam it.
Primary healing monks are fine as long as their build is all 5e spells, which is fine. Prot monks often drain themselves pretty fast if given Prot spirit....but without prot spirit, they arn't too effective, but Guardian is still a great spell.
