Lets say I completed The Northern Wall (1st mission of prophecies). I then proceed to enter it and I find all 4 pieces then I talk to the NPC. Do I have to finish the rest of the mission for the bonus to take into place?

No. You can do every mission and bonus separately.
For Canthan and Elonian missions you have to do the whole thing in one shot or it won't count.

There are a few Prophecies missions that you must complete in order to get the bonus. Divinity Coast and Aurora Glade come to mind, as does The Dragon's Lair. There might be others.
Kale Ironfist
Only Divinity Coast (escort the chosen), The Dragon's Lair (kill Glint after mission completion) and Thirsty River (complete mission before the ghost is killed or leaves) require mission completion to get credit for the bonus. Aurora Glade doesn't, as you can kill the Demagogue and fail the shrine cap (thus, mission wipe after getting credit for the bonus).

actually, you'll need to add Frostgate to your list Kale, you don't get the bonus reward until the end of the mission.

Are you sure about that? It's been a long time since I've played any below level 20 intended mission, and the notes on either wiki don't note requiring you to finish the mission to be credited the bonus for it.

you don't need to complete for any of the bonuses except Dragons Lair, Thirsty River & Augury Rock (possibly another one I'm overlooking). Some may take you to the end of the mission for the bonus (Thunderhead Keep, Divinity Coast & Riverside Province are fine examples) but you don't have to complete the mission to have the bonus (ie. THK bonus completion is upon first talking to the King at the end, but you can leave before talking to him a second time to complete the mission).

Here's a list of all missions and bonuses.
The Great Northern Wall - get armor for ghost. Can complete separately.
Fort Ranik - Save prisoners. Can complete separately
Ruins of Surmia - Kill Flame Keepers. Can complete separately
Nolani Academy - Return book to graveyard. Can complete separately
Borlis Pass - Kill the Frost Drake. Can complete separately
The Frost Gate - Steal catapult plans. Can complete separately
Gates of Kryta - Get ancient book from chest. Can complete separately.
D'Alessio Seaboard - Return offering. Can complete separately, but once you do the mission is almost done so you might as well finish.
Divinity Coast - Rescue the chosen. Technically you can finish the bonus without doing the mission by talking to the guy at the end and then logging out, but that would be pointless.
The Wilds - Kill the centaur bosses. Can complete separately.
Bloodstone Fen - Awaken the spirit druids. Can complete separately.
Aurora Glade - Kill the demagogue. Can complete separately, but once the bonus is done, the rest of the mission is simple to complete.
Riverside Province - Kill all the tower guards. Can complete without finishing mission, but again there isn't much point. If you've killed all the tower guards just cross the dang bridge and finish.
Sanctum Cay - Take ghost to his grave. This one is practically impossible to finish both the mission and bonus in the same run. If anyone has done so, I'd love to know your secret.
Dunes of Despair - Kill generals. Again, this one is difficult to finish both bonus and mission in same run (but possible with a good team). Usually the bonus is done separately using Necrotic Traversal trick.
Thirsty River - Save the King! Must finish mission to receive credit for bonus.
Elona Reach - Awaken all the priests. Can complete separately, but again if you've finished the bonus you're almost done with the mission.
Augury Rock - Timed mission. Must finish mission in time to receive bonus.

Here's my secret for doing both at once, and believe me, it's easy as pie:
Don't board the boat. Just wait. And keep fighting. If you have a good MM hero (or competent MM necro) you will easily withstand the waves of approaching enemy. There's maybe 3 or 4 waves after the boat is raised.
Once you can count to 30 and don't see any enemies moving towards you within range (hold down the CTRL key to scan for enemies) just flag heroes/hench by boat while human players move together toward grave.
Easy as pie.

Good point - heh, I tend to automatically rush for the boat as soon as the message pops up. Never thought of the obvious (and I should have, as I had to go to the area that the White Mantel come from for cartographical reasons

However, I think this method of achieving both is possible only with a full H/H team. If you go with real people, no matter how many times you tell the team to wait until bonus is done, someone will board that boat!

First, you have to be lucky enough to get a spawn where the mobs come close enough to kill. Then one party member has to have Necrotic Traversal and Rebirth. All the other party members need a way to kill themselves (vampiric weapon being the most popular). Use NT to jump over gap to corpse. Wait for other party member to commit suicide and Rebirth them to the other side. Note: If using healing henchies they MUST be flagged away from party. If using healing heroes turn off ALL healing skills (and rebirth!) If you have a limited number of vamp weapons, use the Trade feature to pass them around amongst party members. You can always give your heroes a vamp weapon from your bag.
I've done it with H/H team using Talhkora with Rebirth and NT. Sent her over first and brought me and rest of heroes over. The henchies can't be brought over, but you shouldn't need them to complete bonus.

Monty is correct. I've done it as well with a full hero/hench team. I abandon the 2 henchies and completed the bonus with just my heroes.
I have no vamp weapons, so I found it easiest to give everyone Necrotic Traversal (well after the shadow stepping attempt fiasco anyways). Once I killed all the bad guys around the alter, I disabled all skills on my heroes and went to kill the scarab. Olias was my rebirther so I manually activated his NT and had him lure more scarabs to the area.
I continued to manually activate the NT skills until everyone crossed. I then re-enabled everyone's bars and finished.
