I can't figure out how to do the second part of the bonus. I ran to the slope to trigger the suggestion, then ran to the waterfall. I explored all around the area by the waterfall and never aggroed the patrol, but never got credit for it. How do I do this?
Also, I'm worried about the fourth part. What's the best way to intercept both runners with heroes and henchmen?

Just so you know the game wont explicity tell you until you run up the slope after the group you don't want to aggro (the group coming down the slope), and you avoid them entirely.
As for the runners.. cripples, lots and lots of cripples lol, then get in front of them and cripple them some more. Have an ele bring "freezing" spells.

I'm not 100% sure about this, but I think you get the bonus by first going up one slope where you get Dunkoro making the suggestion, and then you get the bonus by going up the slope near the waterfall. I don't think you need to actually go down by the waterfall (but it doesn't hurt.)
The fourth part is rather tricky with H&H. You didn't say what classes you're using, but one of the main things you want to do is to slow the runners down by using some skills that cripple them or otherwise slow them down. Then you want to target one of them (I think the one that goes left is easiest if I recall), to send your henchies after it. You can then attack the other one yourself. Usually 1 or 2 of your heroes/henchies will go with you while the rest attack the target.

I completely avoided the patrol and got all the way to the third suggestion; no confirmation. What am I supposed to do?

If you did it properly, it'll be confirmed at the end of the 4th suggestion. Sometimes it updates right away, sometimes it doesn't. So you'll just have to go on and finish the rest of the mission to find out.
And yes, lots of snares for the 2 runners, well the one that doesn't run towards the insect mob, I rather just throw in some knockdowns. It was one of those rare missions where I loaded Zhed up with water magic instead of the usual wiki-fire builds. Or have Jin/Margrid equipped with pindown. 1 snare should provide be more than enough time to kill both of them.
If you need help, I'm more than willing to come on my Ele to snare those buggers for you =p. Just let me know.

i would load up an ele with water magic and have him target the closest runner and send the other heros against it, you take out the other and hope for the best, otherwise you need real people to give you any kind of assurance.

yah, send in an ele to get the first shot off with Deep Freeze. it should snare them both with one spell. I normally take Water Trident too to keep the ranged knockdowns going. They barely get to move 2 yards if done right.

After much struggling with killing the 2 runners, I came up with this build for Sousuke and Zhed...
Using these two and having them target each one individually, the runners were dead in a few secs ^ ^

I made it to the two runners. As I approached them, it updated my objectives, saying I'd done 3/4 of the suggestions, the correct number. I was waiting for Dunkoro to make the fourth suggestion before I did it. The runners then ran off in different directions without being aggroed. A few seconds later, Dunkoro made the fourth suggestion after it was already too late. What the!? How am I supposed to get the fourth one if they run off before you even get into aggro range? I'm getting very angry at this mission.
