I would say The Crystal Desert missions as some have mentioned.I always get Elonas run for me.
The rest beyond that aren't bad if you take your time and can be H/H.I surpised myself by doing THK with H/H as well as Abaddons Mouth.I prefer some one with me in the Jungle ones as I get lost.

Yeah, the Desert missions can be rough (Glints included). Thunderhead keep is still rough to get the bonus by yourself (simply because you don't have a lot of time to light both torches), but if you have near max armor and are competent, you can do the main mission easily enough.
My biggest problem with Aurora Glade was PUGs and other players not understanding when to stay put and who to target. It was quite easy to do by myself.
Ring of Fire missions weren't too rough, but they aren't easy either. Being patient helps with them.

It depends if you're including bonuses... because the general kyrta missions suck in terms of trying to get those bonuses done :P
I know that pre-nighfall we often had to rescue people stuck at thk, although i seem to have the worse luck with Hell's Precipice for some reason!

Thunderhead Keep used to be widely known as extremely hard. Part of that was the game was quite new and there weren't many experienced players around, and also that mission was the bottleneck to the Ring of Fire. Everyone who got run, everyone who never got infused, everyone who somehow made it through most of the game without paying attention suddenly had to sit up and realise they didn't know anything. Also I think it might have been made less difficult with the advent of Hard Mode.
Hell's Precipice can still be a pain, due to those Spark imps.
Also if you're trying for the Aurora Glade bonus it can be really aggravating until you get the hang of it.

I also think that Hell's is the most difficult mission. If you don't have a good tank who knows the kill order it gets messy. Add to that if group members don't know how to target and it's a recipe for disaster.
I tried THK today about 6x with pickup groups and all failed. Poor leadership and communication mostly were the problems. I grabbed a group of hench and went slow and steady and finished it in one pass.
All that being said, I think the idea that Proph is easy is just plain crazy if you are a newer player - only have the Proph campaign - and only have basic skills. It's only easy the 2nd (or 3rd) time through with max armor and a pvxwiki build.

depends on if youre doing bonus or not some bonuses can be a real pain to get
but trial and error, yust because you fail the first time doesn't mean you can't come up with a way to do it

Prophecies missions are no longer difficult to complete since the introduction of heroes. I think the only one difficult to complete with bonus is Dunes of Despair

Those are the three bonus objectives that gave me the most grief when I first started playing. I never had a problem with any of the missions. All missions and bonuses are henchable with the introduction of flagging, so even if you don't have any heroes you should be able to do all of them.

with emphasis on "without being a noob" I found DoD HM to be the most challenging without crap like ursan and sabs...quite a challenge to get mission/bonus in one run!!!
THK/Aurora are dead easy on HM without the noob crap (see above) - aurora just go kill bonus on your own and flag heroes to intercept mantle!

weirdly thirsty river HM gave me agony lol - last one I got for Guardian...no gwen in those days anyway¬ so had to come up with a decent damage strat as a ranger - eviscerate ftw
dragon's lair bonus is easy - Glint goes down faster for me on Hm then in NM - just BHA and grenths balance same as NM

well they are easy unless you talk about HM, in HM that D'Alessio Seaboard where you have to save that one guy for the bonus, or Hell's Precipice, those Spark of the Titans hit hard in HM, lol

Dunes I find very easy. I always use the necrotic trick though and that's probably cheating in your opinion. We were still able to finish mission and bonus in 1 run though. Just leave 1 person behind and have him activate ghostly once the bosses are dead.
Divinity Coast is annoying but doable with h/h and careful flagging.

The hardest mission to complete in Prophecies is without doubt, the one where you have to realize that you're a PvE scrub. After you've done that mission, you can move on to the real game: PvP
