The rune of minor vigor you have is probably from the time prior to the patch that changed how runes look like (minor looks different from major and superior, etc). That's the only possible explanation aside from NF's quest reward rune.
Traders NEVER refuse to buy something simply because they have too much of it. Period.

It's because it's a quest-reward vigor. You can't sell that one. Although I don't remember if I tried it, but I was going to attempt to sell it from a different character to the one that bought it.

To be honest, it's pretty fun when people complain about the "ridiculous price" being asked for a superior Shadow rune right now.
That rune just turned into the most valuable rune in the game since the SF buff. Its real value is way higher than the superior Vigor rune. 1 of those equals at least 10 ecto/hour, which is 50k, with minimal effort. And people complain about 15k?
The price of a Shadow rune could be 100k right now, it would still be cheap compared to what you can get from it.

I mean, there is no supply at the Merchant, so I guess I can put the price that I damn please, let's say, 100K + 5 ectos for the rune. Would that be consider scamming? Or am I on my god given right to set the price that I please since I have the extra rune?

Here comes the problem of the trader's price not really reflecting the real supply and demand. If the trader is about to run out of a certain good because of people buying all like crazy he should rise the price substantially higher and make further adjustments based on how the buy/sell ratio was affected. The price changes should depend on trader's current stock and be much bigger if he's running out of that item.
Instead the trader updates his prices very slowly over time, only helping the trader campers who can sit at him to quckly snag one when it appears for 1k to resell to players at 10k+.
