I have had Prophecies for a quite while now and I just recently bought Nightfall, but I accidentaly made my Nightfall account a seperate account from my Prophecies one and I want to play them both on one account. How do i make it so i can do that?

Agreed. I did this when I first got Factions. I sent ANET an e-mail and they helped fix my problem.

Albeit, you can't merge your characters, everything that you have/have progressed with on your Nightfall account will be deleted prior to the merger (if they even initiate the merge that is)
