I believe the displacement of the popup boxes is about equal to the height of this graphic:

Coincidence? Is it possible that the code that calculates the position of the pop-ups is adding the height of the header to coordinates that have already had the height of the header added in, thus it's being added twice?

Thats a pretty good guess, this has got me pretty intrigued now. I used vbulletin for year(s) and never had the problem.
