I have an account with only Prophecies.
If I add the trilogy to my account, will I have access to all three games?
How many character slots will I have?

yes, you will have access to all 3 games.
although i'm not sure if having prophecies x2 will give you an extra 2 character slots or not.

Prophecies: 4
Factions: +2
Nightfall: +2
So eight.
Although I've never upgraded an account using the Trilogy.

NO Keep the other account SEPARATE
Why, Legendary Defender of ASCALON tilte for one thing. There is no storage in PRE You can trade form one account to the other running 2 separate clients at the same time. Other wise you just waist the thing.
I have 2 accounts. All of the games including GW:EN on one account an the 4 other slots I use for PRESEARING...
Totally up to you though
Prophecies : 8
Factions : 2
Nightfall: 2
so 12 my way

if you keep them both seperate you could also have another account for keys too. but anyway i would guess you just get the typical eight slots.

i agree that creating a second account is a good idea, that way your prophecies won't get wasted.
however a reason to upgrade your account instead, is because you like your existing characters and want to use them as mains.
so its really up to you which you'd like to do.
