I searched for a concise explanation on the do's and don'ts on Faction Points, but didn't find what I was looking for, so: My guild is Luxon, I know what to do with my points. I've done most everything in the Jade Sea area. If I go back and pick up the Charting the Forests quest, or Befriending the Kurzicks, what happens? Do I lose my Luxon faction? What do I do with the Kurzick faction I earn? Will my Guild disown me? I don't dare go anywhere else until I know.

Your guild won't disown you, don't worry.

You only lose your Luxon faction when you trade in Kurzick faction. So if you trade in 5k Kurzick faction, you lose the equivalent amount of Luxon faction and vice versa. You won't go below 0, so if you trade in 5k Lux faction and you only have 200 Kurzick faction available, you'll lose only that 200 Kurz faction.

Do note that you can only donate faction to whichever alliance your guild is linked with. Since your guild is Luxon, you can get (faction donated x 2) points to Lux title that way. With Kurz, you'll have to buy amber, scrolls, or Kurz skills.

My suggestion is, clear all your Lux faction before getting Kurz faction, so you don't waste it.

You can relax, you travel in the kurzick area will not affect anything dramaticlly really. Yes you will get a few kurzick points here and there, but it dosen't really have any affect, unless you get to have more kurzick points then luxons, in that case all the luxon npc's in towns wont speak to you. As well as the kurzick npc's wont talk to you if you have more luxon points, then kurzicks.

You will just have about 1000 kurzick factions lying around that you can spend in a kurzick guild hall if you want to. If you don't you will just loose them next time you donate luxon points.

But to sum up, no your guild wont dislike you or anything just because you get some kurzick points. Apart from the npc likes and dislikes nothing will change.

Whenever you trade in Faction from one group, the same amount of faction for the other group that you have on your characters at the time is lost until it hits zero. This loss does not affect the faction already traded, nor your rank in Frending the Luxons/Kurzicks

Your Guild will not disown you...at least there is no ingame mechanic that affects your status in a guild if you're collecting faction of the other side. I can't comment on your guild mates

So, cash in your Luxon points with the Luxon Scavenger. If you have more Luxon Faction than Kurzick your Kurzick faction will be dropped to 0.

Go befriend the Kurzicks and do that side of the story. Earn Kurzick faction and trade it in at the Kurzick Bureaucrats.

The ammount of untraded faction you have only really affects one thing. Which NPCs will trade with you. Check the position of the Blue/Red line on the map
If you have more untraded Luxon Faction than Kurzick, you can trade with NPCs in Luxon owned outposts
If you have more untraded Kurzick Faction than Luxon, you can trade with NPCs in Kurzick owned outposts

If you have the same ammount of untraded faction for each side, being in a Luxon guild means the Luxons will talk to you and the Kurzicks will not

Once you spend your faction, it is permanent. What you ARE able to lose is the banked Luxon faction that you have yet to spend. So, before working on "Befriending the Kurziks," spend as much of your Luxon faction as possible.

Once you have gained 10k Kurzik faction for the quest, consider having all your pve characters visit HzH and complete the Befriend quest BEFORE spending the kurzik faction. (You don't need to earn 10k for each character, you just have to have it unspent in your faction bank).

The easiest way to spend the Kurzik faction as a Luxon is to buy amber or scrolls.
