Ok so lets say I have a run of what ever +1 (stacking)
and I equpit it to a peice of armor that has a rune (same rune) but with +1 (non stacking)
does that mean I now have a +2 of what ever or just +1 because of the non stacking rune?

Armor does not have runes, but runes may be added to them. Only a single rune with the highest value of an attribute will take effect. Headpieces have an inherent +1 modifier that will "stack" with a rune to increase the attribute.
Multiple Vitae and Attunement runes will each increase your health or energy.
In short, a +1 headpiece and a matching minor rune of the same attribute grants +2 to that attribute.

You dont. Al runes in game are non stacking. You can only ahve a headpiece wiht inherent +1 of whatever which is stacking the you add a rune of the same wahtever so you get that rune +1.
If you add more runes of the same whatever because all are non-stacking you will get the bonus form the highest one and the +1 hinerent from the headpicece.

Runes of the same attribute DO NOT stack with other runes of the same attribute no matter what their amounts are. However, a rune of "X attribute" of any amount WILL stack with a helmet's +1 to the same X Attribute.
