I mainly played Prophecies, a little bit of Factions, but I just got Nightfall, so I hardly have any of the skills (for either). Could that be a big part of it?

Likely. Power creep has made old bad skills even worse. If you're low on skills you should invest some gold into picking up some more in Factions and Nightfall. Don't forget to pick up Seed of Life (your monk sunspear skill) at the Hero Skill trainers in Nightfall.
As for expertise going poof, what exactly is going wrong? If you're doing things solo as a heal or prot... not much I can say. In PvE with H/H you're probably going to get targeted annoyingly much, try taking Protective Spirit and use it on yourself if you find this is the case. If you're running out of energy examine the cost of all the skills on your bar and take off things with a high cost. Then slow down your healing - if they're not a target of anything and above (50-85%, depending on your skills) health they don't need a heal fired off. As you get used to how healing works in GW you can afford to put a few higher cost spells back on your bar.
If you're asking for PvP... Invest heavily in skills. Then get a good selection of skills from secondary profs. More skills the better. ... Then go to something like CMs or AB where it doesn't matter if you suck, because nobody's watching you that closely unless you're completely god aweful. (Usually in CMs people are more concerned with the constant leechers and leavers.)

unfortunately, eotn has brought some pretty staple skills to the monk bar in both pve and pvp. powercreep is a bitch, no?

It's very difficult now to PvP without having skills from all campaigns for any profession. If you don't want to PvE to access them, then just play in Jade Quarry/Fort Aspenwood and Random Arena for Balthazar Faction to unlock the ones you need.
