Ok, so I chose to do the bay mission and did not activate now i beat the game and cannot get to it. Is there anyway to access it?

Try to receive this quest and get there. However I am not sure how to do it since I always did that mission instead of Nondu.

Also, yeah, just pick up the other primary quest. Both are offered; you should take both in the future so you don't need to go back later on.
