Hey guys,
I am getting NF and EOTN this week. Currently have Prophecies and Factions..
I want to kinda finish both games before I start NF. Should I only do Primary Quests? or do all them?
What will I miss if I don't do them? Title or something?

There are no titles for side quests. The only things you will miss are special rewards (skills in Prophecies and reward tokens in Factions) and bits of lore information not directly connected to the main story of the campaign. Some of the side quests in Factions have high XP rewards that are very useful in leveling Nightfall heroes quickly, so these might be worth saving until you have those heroes.
If you don't want to do the side quests now, it isn't as if they go away. You will be able to come back later and do them if you feel like it. Or not, if the only interest you have in them is what you get as rewards. To me, they are part of the game, to be done for fun.

The primary quests and missions is what moves the story forward. The secondary quests are just that, secondary.

and will i always have a main quest in my log?or will it end and i need to go find an npc with a new main quest?

Generally you have a main quest/small chain of small quests that lead you to a mission. After you complete the mission, you'll be given a new primary quest soon afterwards. So basically you'll rely on the primary quests and missions to drive the plot/game forward and secondary quests are there for if/when you want to do them (though I highly recommend doing as many as you can find, at least for a first time player).

As Marty said, definitely recommend you do all quests if this is your first time through (specifically if 1st time through Prophecies). In Prophecies you want to target all the skill quests you can, as these will unlock many skills for free that you otherwise would need to buy from a skill trainer. To make sure you don't miss any skill quests, check the Official Wiki or Unofficial Wiki (for quests, I personally find the unofficial wiki easier to follow).
