Double-click a rune - click on the piece of armor you want to put it in - that's it. You can only do this with runes for your primary profession, though.
Weapon upgrades can be salavged with an expert salvage kit from some weapons you find. If you find an "Fiery Dragon Sword" for instance, you can salvage the "Fiery" upgrade and put it on another sword.

you can also only have a single rune per piece of armor.
No Necromancer Facial Scars of Death and Blood
Furthermore, runes do NOT stack with other runes of the same type. You can't put 3 minor fortitude runes into your armor and get the effect of all 3, only one will have an effect.
Runes DO stack with headgear, so if your headgear gives you +1 to a particular attribute and you add a rune of the same attribute to it, they WILL stack together.
Warrior runes of Absorption are global, it doesn't matter which piece of armor you put it on, the effect will occur no matter where your warrior is hit.
That should just about cover the typical rune questions
