You can't use faction to unlock a major rune until you've unlocked the minor rune of the same type. Superior runes require major runes first in the same way.

same goes for upgrades that have a certain % or bonus(AP, double adren, longer enchant, fort,...) you have to unlock different stages of smaller % or bonus first before you can unlock the perfect stat one

i believe u mean teh special edition which grants u 1 elite, 7 normal skills 1 rune and a weapon upgrade (iirc)
