I put a minor rune of vigor on my wyvern helmet. Is there a way to get it back?

Use an expert salvage kit... it will destroy the armor but there's a chance you'll get the rune back. (Or maybe just some crafting items... but that's the chance you take.)

If you don't have another set of armor to replace it with, there's no way you can get the rune out.

You could also stand around in a city spamming "WTB <whichever> rune"
