Having only purchased Guild Wars two days ago I'm genuinely new to this, and as such my conundrum may sound rather simple for the hardcore gamers amongst you.

My problem is this:

On the mission where I have to force back the Charr and find all the pieces of the catapult etc (which I have done and fired) plus the other catapult which I have also fired, there is still a stupidly large amount of Charr left to 'mop' up. It's impossible. After bombarding the Charr with both catapults I thought I'd be ok, but then a swarm of Charr (10-20) are still left to kill within (and around) the gate.

I'm clueless as to what to do...

sneak past behind them or fire the second catapult when the boss is close to it i can finish the mission without having to beat the big group.

If you have a couple of real people with you, have them stay at the second catapolt while you run over there and pull all the mobs to where it will hit - maybe you'll die along with the Charr when it hits, but that's what Res Signet is for

You can draw the group more together at the second catapult by going to the area where it will hit.
The small groups will charge to the hit area, once you get close enough, so that you can walk back & fire the catapult, leaving about 3-4 small groups, which can be dealt with easily.

If you run to the second catapault fast enough, load it and fire it, you'll hit the boss and its mob as its walking to the wall. Killing the boss and its mob triggers the end of the mission, so you have nothing else to do. I've tried this and it works.

yeah it's a strange glitch though it worked fine the first 2 times for me, but the third and fourth it just messed up.

Yeah luring the mobs is the best way, a ranger does it pretty well and he can then just run fast with one his skill and player luring shouldn't die. Pretty much killed the boss and the large groups with the catapult everytime, leaving just a few left that is quite easy to take care of.
