What side to be on, is it an individual choice, a guild choice or.. can each character belong to a different faction?
Sorry, I'm REALLY confused about that and have hopes someone here might be able to explain it to me, or alternatively, tell me that we don't know yet.

I believe the choice is up to teh guild leader. So whatever your guildleader picks that is what you are stuck with.

It is account based, and while you can take a different side than your alliance, you won't get any benefit from it (because owning towns is based off your contributions of faction to your alliance).

I experimented with it during the FPE.
The guild choice is dependent on the "Alliance".
The Alliance leader is the leader of the alliance-guild-leader.
The whole alliance's allegiance is then dependent on which faction the leader of the alliance-guild-leader will choose.
Your character:
Two scenarios:
First, your guild or alliance your guild is a member with has not chosen any faction to aligned with yet.
1) Your character can choose which faction to be with by acquiring 10,000 Faction points for your chosen faction.
2) Finish the quest related to that 10,000 faction points
3) You'll gain friendship status with that faction
2nd scenario: your guild already chose a side.
1) You are automatically a friend to the side your alliance chose, where your guild is a member of.
2) Or, you can gather 10,000 faction points for the other faction and gain their friendship "for your character" only.
Yep, you read that right, it is possible and it's per character. Even if your alliance (where your guild is a member of) chose a faction to align with already, your characters can also gain friendship status with the opposing faction if you finish the 10,000 faction point quest in the capital city of your enemy.
But others who tried this during FPE reported bugs, others experienced both NPCs not talking to them anymore since they're friends to both factions. So do this at your own risk.
Suggestion:
All Quest givers from your enemy faction will talk to you (at least during FPE) so take the quests. I'm not sure with the Missions since I wasn't able to reach a Mission town in the Luxon side.
And I didn't experienced the problem of the other players after I gained 10k factions for both and finished the so-called 10k faction quest.

Another suggestion, keep your enemy faction points way lower than your friendly faction points. ^_^ Better be safe than experience the bug (if its a bug).

Your personal side is an individual choice...but your guild leader chooses your guild (alliance's) faction.
You can only turn faction to your guilds faction. But you can be either.
