Why not just create a series of maps that consist of various ship models, connected via docks, gangplanks, tightropes you can walk, and other teleporters/portals?

You can have interactive catapults/cannons/ballista at certain locations, and never have to touch the concept of swimming, really. You can make sure that the ships are far enough away so that ranged classes aren't at an unfair advantage, or you can provide weapons barrels that contain no req bows/cannons and/or temp skills that give you ranged attacks.

Perhaps you can just fudge going off the ship as being in your own little rowboat you stand in & move around in, while on the water...

I'd love to see something new that promotes guild play, hopefully based on teamwork and skill not builds
