I'm level 12 and have worked my way via quests and missions to "The Market Place" have I missed something along the way? Will Shelter be unlocked later on in the story? I see Henchment using it so I wonder if I've missed a quest along the way.

I think you have to buy it in Zaineng. For Canthan chars only a minimum amount of skills can be obtained through questing.

That's gonna be a tough one to get to then? Isn't entrance to the city mission locked?

No just head north out of the market and you'll run into a city where you can buy the skill. It's not locked.
