Ok, so first question, I started getting this and really not sure how I get it...any explainations on how Bahlthazar faction works? I don't PvP at all.
Second question, I hit 5000 Bahlthazar faction points and the message came up to go the guy and get a reward....what is this reward and should I get more faction? Should I get more faction first or spend what I have?

Balthazar Faction is unlocked through PvP, and you use it to unlock upgrades, skills, runes, etc that you can use if you make a PvP character. When you make a PvP character, you can only equip it with weapon upgrades, runes, and skills that you have previously unlocked through PvE (by learning the skills in PvE, or identifying the runes/upgrades). However, with Balth Faction, you don't necessarily have you unlock it in PvE, you just have to redeem your faction at a Priest of Balthazar and you can unlock something of your choice, provided you have enough faction.

So do I acquire Bahlthazar faction from PvE by unlocking items and capping skills? Is 10,000 the maximum amount of faction I can get too like it is for Luxon and Kurz?

You gain Faction by killing foes in PvP matches. You then redeem Balthazar Faction by talking to a Balthazar Priest and seeing what he has to offer, which are Runes, Skills and Upgrades.
Once you buy something, it's available for all NEW PvP-only characters. Skills are made available to PvP chars, old or new.
You can gain Faction in the Arenas, but a recent update means you get it in Alliance Battles too. No idea about the PvP Missions on the Roleplaying map though, since I avoid them like the plague.
And yes, 10,000 is the limit.

Ah ok, that explains it then....Since I did not play PvP I was wondering just how the heck I was gaining faction from the alliance battles....I must have missed that update on the forums....

That depends on the skills. Prophecies only skills will only be available in Tyria, but they'll be available at all the trainers in tyria. The trainers in cantha work slightly differently in that they have a large selection of skills, but each one, except harvest temple, is missing around 5 or so skills for each class.
