Alright..if I understand this correctly...
You can put 2 upgrades on some weapons.... bowstring and grip for bows....
But only 1 upgrade on others... hilt for swords etc
You can only put only 1 upgrade or rune onto a piece of armor, and they do cancel each other out.... for instance 2 minor runes of whatever = 1 minor rune of whatever
You cannot however put upgrades onto a shield.
Further...if you customize a weapon, you are much less likely to get the upgrade back from it...and you make it useless to trade or sell.
And...you will never be able to salvage an upgrade from a collectors or quest related object
Is that close?
Ok...do I finally have this right?

You can put 2 upgrades on most all weapons I believe, save wands. You forgot pommels for swords. Runes do not stack, only the highest is counted. Shields only have their inherent qualities, such as -x damage (while enchanted). Not sure about the customization lowering the salvage %. You can't salvage collectors or quest items.
