I think we need a better system than "Oh, you want to add that new rune you unlocked or change your attributes and weapon around a bit, huh? Well, go buy the runes/weapons or remake your character!"
My solution:
PvP unlock menu for PvP outposts that can not only change the runes in your armor, but also your weapons, armor, class and subclass. PvE characters would only be able to change to quest unlocked sub-classes when changing their subclass and this would work in PvE areas aswell.
My solution for PvE character PvP rune and weapon changing:
Designate all PvP runes with a PvP tag. These do not remove the PvE runes from your armor and prohibit their affects when overlayed with a PvP rune. These runes and weapons disapear from your inventory and character untill you return to a PvP outpost.
Hasn't anyone else noticed that the only people who play with PvE characters in PvP are IWAY warriors? Things need to be easier for PvE characters so that you don't need to waste slots for classes and subclasses that you already have a PvE character for.

I have also thought of this in the past and I really loved the idea of being able to change small details when messing up with new builds instead of making a new character from scratch.
It has happened to me that after thinking too much on a build in the PVP character creation menu I forgot to put the superior vigor rune on one of my armor pieces.
I'm pretty sure a good number of people involved in PVP would really appreciate this change because I have talked about this to some friends that PVP.
But I can't comment much about your suggestions of giving PVE characters some PVP freedom as I never play PVP with my PVE characters. I always keep a free character slot for PVP purposes. I can only say that with these possibilities PVE characters would become similar to PVP ones just not as good. But just because I don't know anyone who uses 4 RPG characters, which can't cover all of the 6 primary professions, and messes up a lot with PVP, it doesn't necessarily mean it won't help.
I agree with the suggestion for PVP characters though.

Umm... no, at least I and most of my guildies play PvP with their PvE toons, and none of them ever had an IWAY warrior.
If you have fully equipped PvE toons with all skills and elites - what would be the point of making a PvP toon anyway? It used to be a hassle before with the XP based attribute point refund system but now since that is gone I just swap the skills and attributes between PvE and PvP mode.
I only make a PvP toon if I want to try a class I have no PvE toon for.

I have no Insta-20 PvP chars, and even I think this is a lovely idea.
Though I'm not entirely sold/sure on the...PvEr using PvP weapons and runes...thing. It seems like it'd be a lag-fest for a lot of users, because it seems like they'd have to be constantly streaming that data every time they go in there. Maybe not, but I'm not entirely confident in the feasibility of that idea.

They need to add a PVP assisstant. He will help you swap out items, runes, clothes, color, body, etc for your PVP chars and he'll allow you to swap your secondary class instead of walking out to the desert. Then we need to have something like a rune swap sack where we put all our runes in that we have for our character to swap at will in an outpost or city. That way I can buy all the runes for my character and interchange them any time I like without having to lose money. I mean what if I decide I want a superior domination rune and all minor runes, then I decide to get a superior illusion and all minor runes. That way you're not always having your armour suck with superiours when you don't use the stats etc... Right now PVE is still at a disadvantage to PVP.

Bump! This thread seems like it could be able to do more.
This "minority" makes up about 1/2 of my intire guild. Most of them were recruited when they were PvErs and now they want want to GvG and Tombs with us... But they can't becuase they don't have the right equipment and subclass changing abilities on most of their characters.
