I was in Ruins of Surmia Mission, had my HoD +5 energy swod equipped at second slot, charr was behind me I switch to wand (1st weopons slot) then I keep going forward, switch back to second.. and notice my sword isnt there.. I searched everywhere on ground, looked at chat to see if I dropped it, nada. Um.. so I am basically screwed?

I doubt it would have disappeared, even when something's removed <like the HOD swords> the ones still in game exist, etc. It could just be a technical problem. Contact em like Mish suggested.
If on the off chance when you switched the code deleted itself due to the "no longer in game" problem, you might be screwed.

They didn't actually remove the sword at all. They removed the option to craft new swords. This game is coded in C++. That much I do know for sure.
This next part I'm not sure about but is just my guess. I think every item in the game is it's own object and not linked to a database description. Each item has it's very own description and characteristics. What leads me to believe this is items such as old superior runes that still have blue text or the green offhand that had it's mod changed at a certain point. The old modded items are still in the game with no change. The new items are just new objects of the same type with different characteristics. So the HoD collector just had the list of items it delivers changed. At any time ANet could put the HoD Sword back in the game deliverable by any collector or crafter from any location.
