There's several differences between Ectos and the Rubies/Sapphires. First of all, you're all but guranteed 1-3 Ectos in the UW each trip (granted a full team of 8 and all cleared), whereas Rubies/Sapphires have no specific place they drop, and with a much, much lower droprate. Secondly, people simply don't sell Ectos to the trader. It's used as currency between players, which keeps the price at the trader up.
That said, Rubies and Sapphires are just simply rare, and they always will be. There just hasn't been anything to use them for, until now. So now that there actually is a demand, and the droprate is still incredibly rare, there has to be other ways to acquire the precious gems besides just buying them from the trader.
I think they will eventually even out to about where Obsidian Shards are at. I could see the rarity of both (and the usefullness - expensive armor) being about the same, but people will still use Ectos for currency. This means that if people aren't going to actually use the Rubies/Sapphires(/Shards), they will likely be sold to the trader, lowering the price inevitably.
So yeah, compare the gems to Shards, not Ectos. Makes more sense, and you'll see the [likely] long-term value of them.
