A few comments:

2.) If it's a way to keep track of what we have done and not something that actually 'stores' things, never using more server space than the existing variables that save how many times we have made quests and missions, it should do, but I still think that the already mentioned quest log change would be even better.
3.) Anything on the lines of that would be good. Same for everlasting tonics.
3.) As I said, you may need 400 of one material to craft something. You almost never need more than 10 runes per armor and character or hero, and never more than 20 dyes. Almost no one would use more than 10 runes and 30 dyes every day. But if you look at how many people make those infaous 'con-sets' you see that more than 500 units of certain materials can easily be used on daily basis by some characters.
That's why.
4.) You can't stack two items with different properties. That includes the price property. Stacking is for items that may be needed in high numbers. Are you planning to craft 250 leggings of a certain armor and leaving them without upgrades in your storage? I don't thing so, because since the addition of perfect kits, all you need is to craft 1 of each piece (and maybe some extra copies if you like to switch pieces for different builds) but almost never more than 5.
5.) As much as any kind of actual trade system would be welcomed by all players, and many of them would pay any price for it, it seems they do not have time and resources for that.
